Sorry, I can't answer all your questions, but I'll try the ones I can.
Ghosts come out in the Old Chateu at 8pm. To catch Rotom, you have to come to the Old Chateu at 8pm and go to the room with the messed up TV. Click on it afterwards.
There are only 4 ways to get Ho-Oh and the legendary dogs.
1. Import from GBA games via Pal Park
2. Trade with someone
3. Find a trade on Wi-Fi (must have seen the Pokemon)
4. Hack with Action Replay
Shinies are extremely rare in all the Pokemon games. The percentage of finding a shiny Pokemon in Diamond and Pearl is 1 out of 8000. You have to be extremely lucky. I got lucky by finding a Green Kadabra in Cerelean Cave in Leaf Green. If you can't find em, go to your local WAL-MART and buy Action Replay for $19.99.
To catch wild Pokemon, you have to use minorly complicated strategies. Use moves like Thunder Wave or Sleep Powder to slow the opposing Pokemon. Then, use FALSE SWIPE from one of your Pokemon until it has 1 HP left and it's PARALYZED or ASLEEP. To ensure your catch, use MEAN LOOK or have a Pokemon with SHADOW TAG such as Wobbuffet. This tip is useful on CRESSELIA. So currently, the opposing wild Pokemon has 1 HP, is asleep or paralyzed, and cannot escape. Toss powerful Poke-balls at the Pokemon such as an Ultra Ball. Bring lots of Ultra Balls. In 10 turns, no matter who the Pokemon is, your POKEMON is 100% guaranteed to be caught.
